I can only imagine that X3 has been disabled on your account (probably a server-wide thing) but in my case, because I can choose whether to enable or disable it, I can only tell you that it appears to make no difference to MySQL issues, i.e. when the cPanel update was done at the server, it would have affected all accounts with Fantastico, whether X3-enabled or not.
I have yet to test all X3 features in any given account so I'm still being cautious, but to answer your fundamental question from my current perspective, no it hasn't been necessary to disable it in order to get Fantastico working ...
