I suspect your problem is that you are configuring Outlook (or leaving it by default) to auto-delete mail following a POP3 collection?
Go into the OL account's advanced settings, like Tools > Account Settings > Change Email Account window, select 'More settings' button > select 'Advanced' tab > Delivery option, set to 'Leave a copy of messages on the server' (note: this path may vary depending on OL version).
Give that a try first and report back ...
