There is a folder in the backup called "\homedir" but it is empty? A quick search for ".html" or "php" shows no files - are they further compressed and hidden away or does the cpanel backup not actually include the site files?

Backups generated from cPanel are in the format backup-date-cPanelusername.tar.gz. Once extracted, you will find one file named homedir.tar and other directory named homedir. The actual files reside in homedir.tar. Decompress/extract the homedir.tar file and you will find the public_html directory.
