I already have a separate linux server so what you suggested is one of the first possible options. Your opinion has seconded my thoughts so maybe I'll go for this. Point their mail server to a Linux Box.
BUT, they have control to their domain. In Cpanel, if an account is created they might be able to use it for hosting as well, because we cannot restrict an account to only mail in Linux. The username/password for FTP will the same as that of cpanel. I HAVE to give them access to CPANEL in order to allow them to manage Email IDs.
Hence all this confusion!

It helps in boosting performance which eventually will bring more growth to our company.
We can make a separate feature list from WHM which will have only mail option enabled. We will remove all other options from that feature list so your customer wont be able to add any additional domains or use any other feature besides email settings.
We have done good amount of Research and Development on Linux mail servers and some of our staff members have got experience with configuration of mail servers for big organizations and thats the reason we have more confidence in mail service on Linux. We have custom spam protection scripts embedded with exim mail server which makes our mail service very stable and reliable.
I've seen come companies spending 4 digit amount for Exchange server and their mail service goes down frequently. We have a cheaper solution but we have close to 100% uptime for mail service with close to 95% spam filtering.
I recommended our cpanel exim mail service as you said that your client has got more than 50 staff members and if you want to give them a reliable solution to get more business from them in future then you should give them mail service on a cpanel server. Your cost will be less but future business coming from them will be good
