Default Change permisions, where ?

Hi all,
With the ink not yet dry from my last post I'm tempted to ask if I'm in line for an award ?
Maybe "Most prolific poster" ? [more like "Biggest pain in the . . .."!]
Anyway, less of my wit and repartee . . .

When trying to change permissions for one of my domains I tried changing them via my ftp software but without success.
I then tried File Manager, also without success and then finally Legacy File Manager, it worked.
So, which is the main programme I should use to change permissions that will actually have any effect ?
